IncrediMail does not mark emails as read on the server. This is how IncrediMail works and we cannot control on your webmail to mark emails as read (after the emails were downloaded into IncrediMail).

I suggest you to install IncrediMail 2 as it should solve the duplicate emails issue. Also, please make sure you didn't configure the same account twice.

In IncrediMail 2 this option was removed. Therefore, currently you cannot change the location of your IncrediMail data. We will certainly consider to add this option again.

IncrediModerator: do you think they have a junk filter enabled on there system if so they need to turn off the junk filter goto >junk filter settings of windows live mail program and turn it off also check IM properties make sure where it says enable junk filer when receiving mail uncheck that box ...

Open IncrediMail and click on the area near your profile picture, a new window will pop up - just select the 'Switch to...' option.

It's possible that downloading the IncrediMail full setup file will solve the problem you encountered.
